I would say that its not you that burnt the valves, tho, cutting down the exhaust does have some detrimental long term effects, and could burn a valve, I doubt this is the case here. How many miles on the bike? I tend to agree with the plug statement, that they may need to be changed.
The loss of back pressure from cutting down the pipe really isn't good for alot of things, to wit, fuel mixture tends to richen with less back pressure, and, you lose torque from that lost back pressure as well.
On a bike, unlike a car, shortening the exhaust and lowering back pressure are bad things for a fuel injected engine without changing the fuel air mixture, thats why many of us put power commanders on our bikes, you need to when you change the exhaust.
To check to see if you've put a hole in a piston, get a compression checker, and see if all the cylinders are withing a pound or two. Its worth buying or renting the compression checker, because it will stop you from doing alot of other stuff and wasting time and money trying to fix something, that may not be worth fixing.
Make sure you have a very good charge on the battery when you attempt starting it, low charge on the battery can turn the bike over, but may not have enough voltage left to really push the coils well. These are all guesses, and all are predicated on the exhaust being cut, or the bike sitting for a long time.
Personally, I"d check fuel pressure coming from the pump, check any filters that are in the fuel line, check the battery, check the plugs, and see if you can find the culprit among those. definitely an odd happening.
